Notes

Hi, on Monday 3rd September I will discuss the paper Space is the Place: Effects of Continuous Spatial Structure on Analysis of Population Genetic Data by C.J. Battey, Peter L. Ralph, and Andrew D. Kern. The paper discusses the effects of spatial structure on population genetics statistics, GWAS, and demographic inference. It uses a forward-simulator, SLiM3, to generate sequence data that are then processed. These types of calculations have just recently become possible due to algorithmic advances and improved data structures for storing genealogical data. The discussion is a continuation from the previous session and my intention is to relate forward simulation to the coalescent, as well as discuss the importance of population structure in genetics. A jupyter notebook is in the making.

Here is the notebook corresponding to the version of the presentation.  In order to run the code, please use the nonmodeljc Bitbucket repository which contains SLiM configuration files.
